It can be very difficult to find, for a variety of reasons. First, it's very difficult to see in caves, since it's usually the same color as the surrounding rock. Second, it's almost always found on the cave ceilings. The most effective way to find it is to leave your vehicle, get close to the cave ceiling with a flashlight and try searching the rock at different angles. They also sometimes overlap with other resources (usually uraninite and rock outcrops), but can be seen sticking out of them.  Magnetite can be found as a large resource deposit.
